Your mother has a point there about the lack of story. The boss was obviously a trick, though: the real boss must have been removed from the beta as spoiler protection.
WGR2 will have at least a minimal story. A minimal story is one that establishes the setting and explains the action, but does little else, as opposed to a full story, which would have lots of NPC dialogue and a complex plot. Here is my current idea about the story, which is subject to change:
Duke has hijacked an experimental alien space shuttle as part of a secret mission for the EDF. While attempting to pilot it back into Earth's solar system, he is ambushed by a fleet of alien vessels. It is clear they intend to destroy the shuttle rather than allow it to fall into enemy hands. Thinking fast, Duke activates the experimental warp drive. Unfortunately, a massive power surge caused by damage to the shuttle overloads the warp core just as it is engaged, sending Duke to an alternative universe.
Duke arrives inside of a quasi-medieval styled temple, in a teleportation chamber designed by an old guy named Axon who is the chief advisor to the local king. The kingdom is in trouble, because the neighboring rival kingdom is run by an evil wizard who likes to make monsters and take over the world. This is a world where both magic and technology are possible, and can even work in combination. The evil wizard specializes in monster magic, and only uses tech when he can steal it, while Axon in the "good" kingdom is a technological wizard who dabbles in energy magic. Axon has made a set of weapons that can kill the monsters, but unfortunately there aren't enough copies of the weapons to equip more than a few people, and he has no factory to mass produce them. Worse, the weapons have been looted from the dead heroes who tried to use them and placed in locked chests which have been scattered around in various monster strongholds.
As a last ditch effort, Axon built a teleportation chamber for summoning a hero from another dimension, and he got Duke Nukem. Axon has also made portals which lead to various monster strongholds where weapons can be retrieved and monster chiefs can be eliminated. Duke agrees to help the kingdom because it is his only hope of surviving, let alone getting home (the teleportation chamber is busted). So Duke sets out to retrieve Axon's weapons, kill monsters and collect magical artifacts.
It's a start, anyway.
