In Billy Boy's Bedrone there are quite some difficulties when trying to dive into a certain pool:
Using the DOS executable everything is fine: just press crouch.
When running the oldest available EDuke32 snapshot 20060514 (r167 ?) up to 20090313 (r1245 ?) I have to perform a jump/crouch action to get under water.
(Btw., snapshot 20090927 is reported to be infected by my Avira virus scanner)
As of snapshot 20091007 and r1517 upwards the only way to dive is to crouch from the ledge into the water.
Bedrone's CON files have no influence on this.

That fake RoR water is one of the weirdest in existence: note how there are actually two sectors overlapping in 3D space, the water texture is a floor sprite, and the upper SE is floating slightly above it. This shows how brittle it is to rely on subtle implementation details instead of documented behavior to acheive a particular effect. It was semi-OK in times where Duke3D was a closed box, but anyone who states today, "hey look I found this bug, let's find a use for it" instead of asking us to implement it as a proper feature, shouldn't be surprised to find it "broken" by a fix later.
/Rant mode off, even if Cranium.map is a definitive classic, it doesn't seem worthwhile to wade through ancient EDuke32 changes just for these couple of maps that relied on this house of cards.

I believe in this case it was meant to function as a silent teleport, but it's been a hell of a long time since I've played either map or actually done transparent water that way myself. The sectors overlapped so that when the player looked at the map they appeared to be in the same space. I seem to recall weird flaws with it however.
The was another trick involving some weirdness with moving a loop "inside out" that allowed you to have transparent water from one direction. I can't remember exactly how to do it though. It was used for New World (which was done by James Ferry who's notorious for never revealing the details of how he performed a given trick).
