If the drivers were installed right, then it should work like any ordinary controller. You'd probably be better off asking other people here, but do note that if you're plugging in a wireless Xbox 360 controller with it's charger, it will not work, they aren't designed to work. If you have a wired controller and it still won't work, make sure you have your Xbox 360 unplugged, assuming you have one, it'd be kind of stupid to have the controller and not the console... Anyway, I've never used a wired controller, but I would guess that it could be possible for the Xbox 360 to interfere, but I'm not sure.
If you have a wired controller and nothing works, then your best bet is to reinstall the drivers, but test it with another game first. If it works with another game, then look to the other guys here for eduke32 specific help, because in that case it's a eduke32 software issue, which I've never used a controller with it before.
