Files with the "def" extension, such as 'duke3d.def' are used in EDuke32 for defining special content such as models an high res art. They are not used in the original game so you won't find them on your disks. You do not need any def files to run vanilla Duke, and any mod that needs them (such as the HRP) will come with the required def files, and they should be tucked away inside of a zip or a subfolder. There is no reason to have a copy of duke3d.def sitting around in your main folder, so just delete it.
