Admittedly this one is hard to test because there's only one mod I know of that has a custom intro but doesn't come bundled with a specific eduke version, and that's Duke Hard.

Custom intros don't work

This happens because Dukehard tries to set ud.m_volume_number to 3 to trigger the episode 4 intro, even though episode 1 is selected.
Since r7797 this is set back to 0 before the cutscene can trigger because m_volume_number was exposed to the menu to detect which episode is currently selected.
So it's not really a bug but a result of the mod exploiting implementation details to hack in an intro.
For a more robust cutscene implementation, Dukehard could be updated to use the following: https://wiki.eduke32.com/wiki/Cutscene_(DEF)
