First of all, take a look at the wiki:

It may not contain answers to all of your questions, but you can learn a lot.

There's some things I want to do, but don't know where to start, so here we go:
1. How would I use PNG graphics? I just want to replace the weapons, the images are PNG and I can't find them in BMP.
http://wiki.eduke32...._Resolution_Art
I'm not sure why you would want them in BMP format, since you need those sprites to have transparency. Look at the wiki, or any mod that includes non .ART graphics, or the HRP for examples. PNG, JPG, BMP and other formats are supported.

2. How would I extract all of Duke's sprites, but in the dark gray color found in EDuke32? (BMP format)
I'm sure there is an easier way to do it, but one way would be to open the .ART files using DukeRes, right click on each tile and select Save As.

3. In the leaked DN3D shareware, there were 3 unused quotes for Duke (they were used in this but not in the final release) how would I add a quote to when he flips the switch in E1M1 and the curtains open up to show the movie, and when the Battle Lord talks in E1M3 I want Duke to say something afterward.
Extract the sounds from the shareware, then paste the relevant sound definition code from the shareware CONs into the released game CONs. Then you would have to modify the maps so that those sounds are played when you want them.

4. I've seen the guide on how to make the NVG's amplify light, but where do I put that line of code? I did where I thought it should go (at APLAYER) but it didn't do anything in game, whoever wrote that needs to explain it a little more.
Hmm, I'm pretty sure if you put the line
ifvare player[THISACTOR].heat_on YES flash
in the APLAYER actor it would do something.

5. How would I give the Pig Cop a melee attack?
Add the art tiles for the attack to the game and then modify their actor code so they use it.

6. (final for now) When Duke reloads his pistol, if you have the HUD small or not there at all, you can see Duke's arm does not go all the way to the end of the screen, what would be the best way to fix this?
I would start with that weapons.con code by Hendricks266 that comes with EDuke32, and I would change the display code for the pistol to make the arm go all the way down.
And that's all I have time to type for now. Giving detailed answers to those questions would involve teaching you a whole textbook worth of stuff, which I will happily do if you pay me $15 an hour (I'm cheap)
