Half-life 2: Drivable vehicle sections, physics puzzles, "valve puzzles"
Gears of War: Sprint mechanic and Dillon

3DR's Shadow Warrior had vehicles before Halo and Half-Life 2.

Didn't one or two people who worked on Duke 3D move on to valve to work on half-life?

There's definitely some ideas reused from Prey, but with both those games long developments, who knows which one had them first. The same kinda applies to a lot of features in DNF... it was in development so long that undoubtedly games could catch up with would-be innovations before DNF was released.
