There is a gamebreaking bug in the latest version of the BloodGDX port. In E4M3 there is a tunnel leading to an underwater section with a hole in the wall that opens into a larger section. The problem is once you descend deeper into the water you cannot get back into the tunnel. It's as if there is a one way line block. I've experienced similar issues in the Redneck Rampage version where you cannot get out of the water in some cases.

The area you are referring to is not a bug of the port. It is not a bug of the game either. Because you are jumping from an actual deep water section into a "fake" (doesn't actually allow you to go underwater) shallow water section you are actually clipping on the wall because the height of the jump. You need to back away from the wall and aim to jump over the water.
