Since a few people here seem to be dumbfounded that it was rejected, here's the rejection letter:

Sorry for the late reply, we are very busy with constant releases and submissions.
We checked the Super 3D Noah's Ark games, they look like classic titles with engaging and fun gameplay and addictive mechanic.
Unfortunately, however, we feel that the games would not be a good fit for GOG, as we think that they appear to be too simplistic and a bit too small in scale for our core users, which means that we aren’t confident in their sales potential on our site.
Additionally we have a very busy upcoming release schedule with many great games already waiting for release.
For these reasons I’m afraid we will have to pass on Super 3D Noah's Ark.
If you have any other games in the future that might be a better fit for GOG, please let us know, and hopefully we’ll be able to work together.
All the best,

Given that that looks like a form letter, I'll let you decide what the real reason was. It would have been great to have it on gog.com along side Blake Stone and ROTT, but oh well. I can kind of understand that they don't want to go through the legal processes for one title that probably won't return much of a profit. On the bright side, I'm selling S3DNA for a $1 cheaper than they would have I think.
I also submitted the game to the Humble Store and GamersGate and got no response (honestly wasn't expecting much there). Desura said they had no problems with the content, but I decided to go with itch.io since I don't know if Desura is any more popular and itch doesn't require a client download. Plus itch.io has no fees at the moment. I didn't bother with Steam since I figured with the reputation of the game, it would never get greenlit.
